I don't think we're born sterile, we acquire a mom's microbes on the way out; if we're yanked out of the stomach by a surgeon that's different but the old fashioned way assures we acquire necessary microbes.
This is why NYU's Marty Blaser campaigns against unnecessary cesarean sections and antibiotic use during birth.
